During the United States' Second World War, the two organizations to put their energies and resources into constructing a strategic nuclear weapons program. In this regard, both these groups were responsible for the establishment of the National Atomic Energy Commission. The real role of the CIA in maintaining the entire process of U.S. nuclear weapons development is probably lesser than what has been reported in the media, since the actual role of the CIA is not stated very clearly in the research papers.
On the other hand, the CIA's true mission is to safeguard American national security from alien threats. The rest of the CIA and EPA's resources are used for spying, counting people, protecting American citizens, gathering intelligence, and supporting the exercise of national power.

They even watch our space program and monitor the activities of aliens. There is no doubt that these two organizations are vitally important in dealing with extraterrestrial civilizations as they are the only two organizations that have the specialized skills to handle that kind of situation.
The reason why EPA and CIA keep a watch on the activities of extraterrestrial civilizations is because some researchers claim that they might be visiting our planet and studying us. They are definitely not going to destroy or take over our planet. To prevent an extraterrestrial civilization from doing so, the two organizations have to make sure that we don't let them come closer to our planet.
NASA has been heavily involved in different research projects to develop ways to block or defend against extraterrestrial invasion. When these plans fail, the American public can not only get worried, but also tell them to change their plan so as to prevent the invasion.
There are times when there is a need to contact other civilizations to find out more about them, and some other times where the research for the purpose is made by the agencies. It is these situations when the two agencies are needed.
